Takes places after Battlecity, the manga begins in volume 32, it's still going on right now. Due to that fact and that I have only read up to chapter 313, (which would be like Volume 35), this summary is incomplete till I get the remaining chapters....

The tale begins with a flashback to when Sugoroku (grandpa) was a younger man , he travelled to Egypt to explore piramids and Pharoah tombs. His main target was the chronicle shadow game that was very difficult to win. He heard that this game lie in a Phraoah's tomb. Sugoroku and his two aides enter the tomb and face it's mighty traps that costed the life of one of his aids. Upon arrival to treasure room, the two man had to walk across a stone bridge that was form as a Duel monster. As they were crossing the bridge, Sugoroku's aid betray the man by shooting him in the shoulder, knocking over to the side of the bridge, but the aid's greed granted him only death as a Duel monster arose from the bridge and ate him. Sugoroku alone and injuried lie holding onto the side of the bridge, as he began to lose consciousness, the image of Yugi in Pharoah manner appeared and offer him his hand. As Sugoroku eyes were closing the Pharoah said to him " I have been waiting for you for a long time...Shimon."
Wake Sugoroku awoke he found himself back on the bridge--alone. He continued his trek further to find the Millennium Puzzle box.
Flash foward to the present as Sugoroku (now the old man we know) enters Yugi's room and ask his grandson if he can see the mysterous god cards he heard so much about. Yugi took them out of the millennium puzzle box where he kept them and showed his grandpa. Sugoroku joke about how rich they could be if they sold them in the shop, Yugi quickly replied that Yami had some difficult battles to win these and wouldn't let anyone sell them. Sugoroku agreed, knowing that he owes his life to that Pharoah spirit. Later that night, while Yugi slept a shadow-like figure steals the Millennium box from his room, Yugi suddenly awakens and chases after the thief, when finally catches up to him, he finds the would-be thief on the ground and Yami Bakura standing next to him, holding the Millennium Box. Bakura tells Yugi to guard this box more carefully next time and returns it to the boy, Yugi knew that Bakura would find his Ring before the island exploded and become Yami Bakura once more. The evil Bakura decides to show Yugi that he holds the Millennium Eye aswell. He then tells Yugi that he will aid him on his quest to unlock the spirit's past and when he'll need the Millennium Ring, he will give it to him willingly. :-`
To show his honesty, Bakura gives Yugi the Millennium Eye, and tells him that to seek the Pharoah's past they must venture forth into the memory world locked within the puzzle. but Bakura is keeping a secret that there is a great shadow power in the old memory world, a power he desires , so he will help Yugi. He also knew that Yugi had to use the other key to open this gate. The key is in Pharoah's memory that could be recovered when Yugi could gather 3 god cards. Yugi not knowing this ask why Bakura is really helping him. Bakura told Yugi that he would like to reborn and turn back to the dead world as Pharoah would (lies-all Lies!!). Yugi wasn't quite sure if he could trust Bakura or not. Next morning, the beginning of the new adventure, Yugi and his friends go to the Domino City Museum, awaiting for them in the entrance was a big, fat egyptian man. The man told Yugi that his name was Bobasa and that he received Shadi's order to serve Yugi. He then preseated to open his cloth and showed them his slots or marks of all Millennium items on his stomach. Also, there are the 2 of real Millennium iteams there. They are Millennium scale and Millennium anhk.Joey warns Yugi not to trust Shadi's servent because once they were almost killed in Shadi's shadow game. (manga chapters 13-20)
Bobasa said that he is loyal to the Pharoah, Yugi and his pals aren't so sure, Bobasa offers to hold the Puzzle for Yugi, as he states that he is a walking treasure chest, but Yugi declines. Bobasa understands it, and covers up his cloth back, locked it and swallowed the key for safety. He can take the key out whenever he wants. Then he tells Yugi that he is going to face a terrible memory, he can't avoid it as well as his friends. Bobasa lead everybody to the tablet in the musuem. Along the way, Tea makes a short trip in the gift shop. She gives Yugi what she buys: a
Cartouche Pendant, so that when he learns his real name, he can inscribe it there so that he doesn't forget it. Once they arrive in front of the tablet, Yugi takes out the 3 god cards, then light shoots out from the tablet to the puzzle, When the light fades Yugi has collapsed to his knees and is gripping the puzzle before he finally tell his friends that Yami is gone. While Yugi desperately tries to communicate with Yami, Boosas tells him he should stop as Yami has gone to his "memory world" and to trust in him.Yami is transported back to ancient Eygpt, when he opens his eyes again, he is in Pharoah manner with 6 possessors of the rest of the Millennium items standing on his both sides.
Yami is shocked to be in the past, when he hears someone call him "Pharoah", Yami turns to that man, who reports himself as Shimon Mulan, the Pharoah's Right-Hand man. As Yami realizes that he's indeed actually reliving his 'past', he sees the other Millennium Item holders. Before he has a chance to discuss anything with them, a man is brought before him with a monster inside him. The bearer of the Millennium Ankh sees inside the man's "heart room" and sees the monster there and the man who has the Millennium Eye draws it out. Then the bearer of the Millennium Rod steps up to seal the monster in the waiting stone tablet. Smug, powerful, and guess who it is everyone's favorite priest- Kaiba.
Bobasa explained to Yugi and friends that Yami Yugi has returned back to his memory world of 3,000 years ago with his present memory. He still remembered his friends. Anyway, he was going to face the cruel memory again. Also everybody could go to see the Yami Yugi's memory by using the Millennium Anhk (key). Last time, Shadi used this Anhk to go inside Yami Yugi mind. However, in his mind was full of maze that was difficult to find the real room of Pharoah's memory. If someone could find that real room, that was also the real memory of Pharoah.
Back In the Past, Yami is surprise to see the priest Seito who was very familiar with Kaiba. Seito suggested to punish the prisoner who threatended the Pharoah's tomb by separating his body. Anyway, the Millennium eye possessor, Aknadean said that the "Ka" in the prisoner's mind already vanished, so they should give him a chance. so the prisoner was taken out to do hard labor instead. Seito asked the priest Mahado who possessed Millennium ring why his guards who protected the Pharoah's tomb are very weak and that the number of thieves had been increasing. Mahado tells him back that he felt strange from his Millennium rings that made him unble to check all "Ka" in human mind.
Before I get E-mails about this, "Ka" is the hidden spirits in a human's mind, Duel Monsters, we don't have cards here, people!**
Later Priestress Isis felt a vicious shadow coming to the palace by her Millennium tauk (necklace). Every priest stood by to face it. In front of the palace, there was a mysterious traveller carrying a lot of treasures and a mummy. He enters the Pharoah's chamber to address the Pharoah and the 6 priests. He introduces himself as Bakura, the great master thief. He shows the treasures and the mummy that he stole from the previous Pharoah's tomb. Shimon was surprised how Bakura could pass all of his traps. Bakura announced that he came to take the Millennium items...
Back with Yugi and friends the quest for the true door continues, Bobasa first needed to test them to see if anyone of them had a dark mind, for if they did they may not enter the memory world. Thus using the Millennium Scales everyone passed,but Bakura, he said goodbye to Yugi and friends and departed with tears in his eyes. This didn't worry Yami Bakura since he placed a part of his dark soul into the puzzle long ago ("Dueling Alone" arc). Now that they were all tested Bobasa used the Millennium Key (Anhk) to transport them all inside Yugi's mind.
The king of thieves, Bakura, stated to everybody that he came to take the Millennium items. A priest told him that Millennium items possessors had to be the ascetics who were received good sense and spirital training and that those selected people were only the 6 priests and Pharaoh who was under the name of god. Any evil person like Bakura would try to hold a item would be once destroyed if he touched them. Bakura didn't care about their warning and challenged all of them to duel him together. Shimon told the Pharoah that Bakura could not win, it's six to one . Bakura wanted the power within the items to get his revenge on the Pharoah and his kingdom. ( you find out more later) Sadah, the Millennium key's possessor, first went inside Bakura's mind. he found such a powerful serpent that the tablet counldn't seal it. Then the "Ka" amerged as a half serpent half human body in white form as a god. It wasn't an evil. It was a good "Ka" called Diabound. Everybody got surprise how an evil mind had the good "Ka". Then the priest, Seito, used his Millennium rod to seal it into the tablets. However, Diabound was too powerful to seal. It destroyed the tablet and came out again. . Pharoah Yugi was sure that he had to be the same Bakura who possessed the Millenium ring in the present. The priest, Seito, wanted to show the real power of millenium rod and face to Bakura alone. He casted the spell to summon a tablet. Shimon explained to Pharoah that the priest, Seito, was going to summon a monster. At the west of Pharoah's palace, there was a holy cathedral called Veju. Many monsters sealed in tablets were kept there as well as gods. The millenium rod was able to summon those monsters. Then a Ka , Garles Dragon, was moved from Veju cathedral to Pharoah's palace in the tablet. The priest Seito summoned it to fight to Diabound. Yugi thought that this was similar to Duel Monster game (Magic and Wizard Game). Garles Dragon prevailed at first, but then Diabound disappeared. but it didn't seem to go back into Bakura's mind. Bakura told him that Diabound had a special effect. It got the power from the owner's mind. Since Bakura was a thief, Diabound has the power of going through any walls and obejects. Diabound moved into the Garles Dragon's tablet and destroyed it. If the tablet was destroyed, the monster from it was destroyed aswell, Garles Dragon disappeared. Bakura then challenged the Pharoah to come out and duel him.
If Bakura lost, he would sacrifice his heart, but if Pharoah lost, he would give him his life, treasures and 7 millenium items. Pharoah Yugi asked Bakura for the real reason of his desire. Bakura smiled and told him to ask the mummy that he took out from the Pharoah cemetry. This mummy was the previous Pharoah and Yami's father, Pharoah Aknumkanon. Yugi was shocked. The priest Aknadean (A millenium eye possessor) explained Bakura that Pharoah Aknumkanon was a great man bringing the peace to people. He had governed this Kingdom for more than 40 years. Then he created 7 millenium items to seal an evil. However, Bakura refused that it wasn't good for him. the 7 millenium items also sealed a shadow power. At his village, Kuruelna where at present was in ruin, there was a holy tablet sealing the great evil, Hades. After taking 7 millenium items back there, that person could possess a powerful shadow power of Zork Necrophades.Pharoah Aknumkanon might need this power, thus he created the millenium items. Yugi couldn't stand seeing Bakura looking down his father any more. He stood up and told Bakura to shut up and not to touch his father again. The other priests continued the duel. They summoned their own Ka from Veju Cathedral to fight Diabound. Shimon told Yugi that he knew his father well. Pharoah Anknumkanon was really a great man. Yugi lightly remembered his memory about his father, shadow of Pharoah Aknumkanon's back. Then he walked through the battle field while the priests and Bakura were having a duel to pick up the mummy of his father. Pharoah carried his father out from the battle. Also, he told Bakura not to forget this. Diabound of Bakura changed the target to Yami. The preist Seito used his Ka, Minotaurus, obstruct it. Then the priest Mahado (millenium ring possessor) used his Ka, Little Wizard, to seal Diabound's movement. Yami was thinking about what Bakara said if his father really created the millenium items. He had to fight many millenium item possessors (Pegasus, Bakura, Marick) with dark and evil game, so how could millenium items be used for peace. Yami was also getting confused because he would like to know the truth for what millenium items were created, and if his father was a creation of those items. Suddenly, he heard a voice expressing that a justice was in the name of god. Turn to the battle, the Ka's power of each priest was decresing. The priest Seito told the others to attack Diabound while it was being sealed. Then the priest Aknadean used his Ka, Gradius, and the priest Isis used her Ka, The Spirit Superior, attack Diabound. Although everybody tried to attack sealed Diabound, it still remained. Finally, Pharoah presented himself to have a battle with Bakura. He believed in his father's word. Using a millenium puzzle, he summoned a god from Veju Cathedral. Then the god of justice, Obelisk, appeared on the battle field.
Bakura was amazed when he saw one of the 3 legendary gods. He had never thought before that Yami would be a chosen Pharoah having gods as servents. Yami believed in his father's word "The justice is in the name of god". The 6 priests were also astonished especially the priest Seito. Shimon realized that the intention of Pharoah Akunamkanon was already passed to the successor. Within Veju Cathedral, there were 3 tablets of 3 legendary servents, the servent of palace (Obelisk), the servent of sun - bird (Ra) and the dragon servent (Osiris). In order to bring kingdom a peace, Pharoah Yami wouldn't forgive Bakura who tried to steal the millenium items. Bakura told Yami that people had to be careful to use those items, people could use those power for justice or they might be brought to the evil or a shadow world. Having the powers, it might lead this kingdom to peace and prosperity, however who could make assurance that those powers came from justice not evil. Bakura asked Pharoah if he really knew that the 6 priests behind him wouldn't betray him in one day. The priest Aknadean replied that all of them were loyal Pharoah's servents.
Bakura told Yami that he also had a justice that he would beat all of them and become the one controlling a shadow power. Yami couldn't forgive him anymore. Bakaru ordered Diabound to attack Obelisk. No effect occured to the great god. Yami told Bakura that his justice was very weak and Obelisk would teach him. Then Obelisk attacked Diabound with God Hand Crusher. Bakura and Diabound were strongly attacked back. This was first time that Bakura lost a lot of power. Then he decided to move back and told Pharoah that he already knew the power of god and he would come back to definitely beat him. With special effect, Bakura disappeared into the wall with Diabound. Outside the palace, Bakura was looking from a hill and thinking that this kingdom was going to end soon.
Yugi and friends are still seeking the true door to Yami's memory, Joey decides to open doors at random and almost gets done in by traps behind them. Bobasa warns him about being careful in this maze, Yugi asks why they are really suppose to do, if they find Yami's memory door.Bobasa answered him that their duties were finding the real name of the Pharoah. That name was sealed insides a millenium puzzle. No one knew or heard it because there was no record. Anyway, it might be in subconscious mind of Yami Yugi. Of course, this name was the other key to open a door leading to a shadow world. Yami Bakura was hiding himself. He also heard about that. He realized that he had to wait until they found Pharoah's real name and the real door of Pharoah's memory. His time to get the most powerfull shodow power was coming.
Pharoah was standing on a terrace of the palace and staring into the sky. Shimon informed him that his father's corpse was reburied after the ceremony. The priest Madaho asked for Pharoah's adjustment for the invasion of previous Pharoah's cemetry. Shimon reminded the priest Mahado that the millenium items were created to bring peace to this kingdom. Pharoah entrusted all priests to use their powers, so they also shouldn't betray him. Yami intended to make his father's will come true. Thus he wouldn't forgive Bakura and had to beat him someday.
Inside the Veju Shrine, the priest Aknadean was discussing with the priest Seito about Diabound. No one could beat him but god of Obelisk. The priest Seito thought that Ka inside Veju Cathedral weren' t strong enough to beat Diabound. One reason of Diabound's power was becuase it came from pure hate. The priest Aknadeam realize how much hate Bakura had if he really survived from Kuruelna Village. Whatever they knew was that they wouldn't give the millenium items to Bakura to destroy this kingdom. The priest Seito thinks up a plan. He'll go hunt Ka from people in the city to use them as powerful weapons. He realized that the great power of Ka came from hate, so he thought to give people pain to increase those powers. The priest Aknadean argued with him about committing such a non humanity act. He believed that Pharoah wouldn't agree with him. The priest Seito told him that he would handle this mission himself, he said he would find Ka having greater power than gods.
Pharoah Yami was thinking of his friends. He picked up his a pendant that Tea' had given him out and thought about his real name.
After trespassing of the theif Bakura, Pharoah Akunamkanon was buried back to the cemetry. At the east of palace, there was a duel stage. The priests powered up their own monsters and had a duel practice. This was preparing for opposing Bakura. The 6 priests were divided into 2 groups. Each person could summon a monster from his own tablet. The winner was whose monster can beat all of the others. The 1st group was composed of Mahado, Isis and Karimu, then the other group was composed of Aknadean, Seito and Shadah. Pharoah Yami was sitting and watching on the throne. When the duel began, the priest Seito summoned his Ka "Soul Dyasu" . Also, the priest Shadah summoned Zerua. On the other hand, the priest Mahado summonned an Illusion Magician and the priestess Isis summonned a Spirit Superia. Seito ordered his monster to attack an Illusion Magician of Mahado. Anyway, Seito might forget the special ability of an Illusion Magician that could seal the monster's movement. Suddenly it was spelling a magic, the priest Aknadean summonned Dark Shabud to take that spell instead. While an Illusion Magician was being destroyed, Spirit Superia of Isis used it's ability, rainbow wall, to defend it. At this point, Shimon saw that Mahado's team had good cooporation.
Anyway, Shadah activated his monster's ability to get rid of the power of an opponent's monster, rainbow wall. Then the priest Karimu summonned his trap monster, a spider hidden in sand, to use it's web seal Zerua's movement. Seito started attacked his partners' monsters, Zerua and Shabud. Everybody got surprise. By sacrificing the monsters, the power of Seito's monster 3 times increased. Then he destroyed all of the opponents' monsters. The winner was the priest Seito. He reminded Mahado that his weak power counldn't protect the Pharoah's cemetry. Karimu consented the defeat but he didn't agree to sacrifice the others for victory. As same as Pharoah Yami, he opposed that the real strenght hadn't to hurt his partners. Seito seemed not to admit what Pharoah said. Thus, Pharoah Yami starting 1:1 battle against Seito. Seito was waiting for seeing the power of god. Anyway, Pharoah refused to use god. Seito thought that other monsters than god counldn't beat his. When Seito summonned Spirit Dyasu, Pharoah was going to summon a tiny monster on his tablet, Kurio. Seito felt that he was being pulled around. With anger, he had destroyed the stupid tablet before it was summonned. Suddenly, a large amount of Kuribo coming out from scattered tablet and sealed the Dyasu's sword. Pharoah seemed to look down on Seito again.
Bakura is found to be in another royal tomb. Mahado asks to be able to confront Bakura there. Yugi agrees.
Mahaado begins his preparations, but is distracted by the sudden appearance of his apprentice, Mana.
Shimon states that Mahaado's Ka cannot defeat Bakura's. He would need the power of the Wedges. Not vengeance, but strength of the heart is needed. Mahado believes otherwise, and states that he
will not lose to anyone and leaves. Mana gives Shimon hell for doubting Mahado. She reveals that he
sealed part of himself away five years ago, when he received the Millennium Ring and became one of the chosen Priests.
Maahado once again enters the tomb of Pharaoh Aknamkanon. A short time later, Bakura enters as well - but this time it's a trap. Mahaado is waiting for him, and a large boulder is rolled in front of the entrance to the tomb.
It is here that Mahaado can unleash his full power without hurting anyone. Bakura summons Diabound, its appearance slightly changed due to Bakura's feeling of vengeance.
Mahado also summons his spirit - the Illusionary Magician.
Mahado begins to punish Diabound and Bakura several times with his abilities and the Illusionary Magician. However, a false step on Mahaado's part sets of a trap of swinging blades in the tomb.Though Mahaado is unharmed by it, it distracts him for the instant that Diabound needs to attack Mahaado.
Mahaado is still alive, even after taking the full brunt of Diabound's attack. Mahaado, very wounded, decides to use his final technique - be sacrificing his life, he can fuse his soul with his spirit. He final words are "Pharaoh, I shall always be your servant."
He chants, and just as the blade end his life, his soul merges with the Illusionary Magician. Bakura thinks the battle is over, but Mahaado's spirit is still in the tomb. He commands Diabound to attack, but the spirit retaliates with its attack , Black Magic.
Bakura is sent spiraling into the abyss of the tomb. When the sun rises the next day, Mahaado's assistants are shocked to see what appears on a Wedge that they brought with them. Returning to the royal palace, they display the Wedge for the Pharaoh to see - Mahado as the Illusionary Magician.(Dark Magician)
Everyone knows that the Priest Mahado is gone. No one saw Mahado's Millennium Ring or Bakura. They figured Bakura will escape and take it with him. Pharaoh watches the Dark Magician on the tablet, Mahado's pledge that he will be his honest servant forever.....
